I don't use that account for anything else right now, so I'm not worried about them getting the paychecks I deposit. I just want to know how bad they are going to screw me over...

As long as you've got it in writing, you should be good. I've used E-checks before, and I've yet to be screwed over. But I always get it in writing, and deal with a specific person at the company so I have someone to hold accountable.

once the agreed upon payment clears your account, call your bank and place a block on all future ACH transactions from that CA. Chances are you will be ok, but to protect yourself in the future, Insist on paying only with cashiers check or money order. If they take CC, you could go to the bank and and get one of those visa check cards with a balance equal to the payment you are making, and use that so that if they were ever to try and go back for more, there wont be any thing for them to get.
The drawback is you don't have anyway to prove you made the payment that way, unless they give you a letter stating so.

That makes me feel a lot better. I was feeling pretty stupid having read further on the subject, and getting pressured into it.
There really isn't a lot they can do considering I never put any money in that account any longer
I only paid in the first place because he told me I need to give him that option right now or when I called back the negotiations would be back at square one, and then they would not want to negotiate.
I'll be doing the rest of the settlements on paper.

Those are just one of the intimidating collection tactics they use. Letting them lead the conversation is another.
There's always wiggle room to negotiate, if they want their money.
You can do this in a professional manner and they will know you mean business. Remember, you have rights.
