7 years ago prior to us being together my partner filed for chapter 13. I recently bought a house and put her on the deed.. when going to refinance the loan there has been 2 liens put on the house by companies named in the bankruptcy. Is this legal? How do I get them off?

As far as I know, the companies cannot put a lien on the property which has already been included under bankruptcy. I think that you should contact the company that has put the lien on the property and ask them to remove it. Have you completed the payment which has been fixed under Chapter 13 bankruptcy.
