When I checked my credit report several companies have balances that are way off. For example Cap one is reporting that from Sept. 2007 to Mar. 2009 my balance was 1,115 but the whole bill was paid off in mid 2008. And a collection agency has another account as having the same balance as when they got it in 2007 but the final payment will be this month and then the balance will be 0. Can creditors do this or should I be fighting to get the correct balances on it? In most cases it a difference of thousands of dollars as I have paid down almost all of my debt over the last three years.

you shouldn't reallly have to fight it, just send a letter to the CB and inform them that the balance is incorrect or whatever the mistake is. That should be all you need to do since there should be no reason for the creditor or collector reporting the balance wrong to come back on your dispute if it is accurate and the account was paid off.
